The phrase is a red flag to me, but I'm not sure it's wrong.

People who claim they support the troops but oppose the wars that they are fighting are just pretending to be patriotic, when in reality, they're trying to look patriotic without actually being so. It's just a phrase that sounds good on the surface, so they use it to seem like they care, when in fact they don't.

If you actually support the troops, then you should support the wars that they're fighting in. If you don't support the wars, then you don't really support the troops because they're fighting in wars. The wars are the reason the troops are in combat zones. Without wars, there would be no troops to support.

If you want to support veterans, that's different. I have a lot of respect for people who are trying to help out veterans. But this whole "I support the troops, not the wars" nonsense just sounds hypocritical and insincere to me.
